flushing Velvet Drive

Hi, I have an '88 Correct Craft that filled up with rain water to the floor. The water was over the dipstick on the tranny, but it doesn't appear to have gotten inside. I just want to make sure and to flush it anyway. Can anyone help with the best procedure starting with the best way to drain it? (I'm new to the boat so I feel like a newbie)
